They intended three different game play styles. One using LRAB and Dpad, one using Cstick ZAB, one using Dpad AND Cstick. Hence the shape.

there were 3 prongs on the N64 controller - Middle prong had a trigger (Z) and the left and right prong had shoulder buttons (L and R)

The N64 controller was designed for people with 3 hands. As most people have 2, they never use L and Z for the same game. The right 'z' (1)
